Has Anyone Experienced Factory Error Problems With The Transmission On This Auto

One Hyundai service manager said that transmission problems were caused by an accident (I bought car used at 4,000 miles).  I took it to a former dealer service manager and he noted "bumps" on the transmission housing which indicated a factory error.  My PT warranty is good until 60,000 miles.  Will I have a problem getting it fixed under warrantee?  Thanks.
